# Recovery: chromadb segment quarantined with `dimensionality: None`

**Companion to chroma-core/chroma#6949** — that issue documents the chromadb
crash this state causes on macOS. On Linux + mempalace, the chromadb integrity
gate catches the bad state at startup and quarantines the segment before it
can crash the Rust loader. This doc covers recovering from the quarantine.

## Symptom

mempalace's HNSW integrity gate logs at daemon/MCP-server startup:

The original segment dir is renamed to `<uuid>.corrupt-<timestamp>`. ChromaDB
then creates a fresh empty segment under the same UUID. The previous vectors
(potentially 100k+ on a large palace) become unreachable until recovered.

Vector search starts returning the "HNSW capacity divergence" message and
falling back to BM25-only sqlite results. Operators see:

- `mempalace search --query "<test>"` returns `"fallback": "bm25_only_via_sqlite"`,
  `"vector_disabled": true`
- HNSW element count drops from the expected N to <1000 (just the fresh
  empty segment's accumulating writes)

## When this happens

We've seen it produced by `mempalace repair --mode rebuild` (the temp-collection
rebuild path). That code path's final persist writes `_persist_data` to disk
as a raw dict instead of as a `PersistentData` class instance, AND fails to
populate `dimensionality`. Tracked as MemPalace/mempalace#1492.

## Recovery procedure

The data is recoverable — the `data_level0.bin`, `link_lists.bin`,
`length.bin`, and the `id_to_label`/`label_to_id` dicts are all intact in
the quarantined dir. Only the `dimensionality` field is missing. We can
supply it externally.

### 1. Stop the mempalace MCP server / palace-daemon

Two `PersistentClient` instances against the same palace deadlock on the
sqlite filelock. The recovery script needs exclusive access.

### 2. Snapshot sqlite as a rollback

### 3. Move any "fresh empty" replacement segment dir aside

ChromaDB created an empty segment dir under the same UUID after the
quarantine event. It has ~1000 vectors (just the writes since startup),
nothing worth keeping.

### 4. Restore the quarantined dir to the live UUID path

### 5. Patch the chromadb index metadata file

First find the right dimensionality:

### 6. Restart the service + verify

A small gap (a few dozen drawers) is normal — those are recent writes
waiting for the next `sync_threshold` flush boundary.

## Why this works

The HNSW binary files contain the actual vectors + graph structure. They're
correct and self-consistent — only the small metadata file that records
`dimensionality` was corrupt. Since `dimensionality` is constant for a
given collection (set when the collection is created with `hnsw:space`
metadata), we can supply it externally.

The `id_to_label` and `label_to_id` dicts are also preserved in the broken
file, so the recovered segment knows which embedding_id corresponds to
each HNSW label. That's what makes search results map back to drawers
correctly. The alternative recovery — "delete the metadata file entirely"
suggested in chroma-core/chroma#6949 — loses these mappings.

## Cleanup after a successful recovery

## Tested on

A 183,000-drawer palace on 2026-05-13. ~90 seconds end-to-end (stop daemon →
verify recovery). Restored 99.97% of recall.
